Using a scratch stencil, I see that some scratches show up properly oriented, some seem misaligned, and some seem tiled (even when tiling is disabled).
How do I properly align the stencil properly so the effected area is more predictable?

Ran another test. For reference, I'm painting on a shotgun ejection port - no UVs are overlapping or offset.
In 3D view, the primary shape of this ejection port is not accepting the stencil, but the smaller parts are. Also of note is that the rail above is inheriting misaligned UVs.
In 2D texture view, the ejection port is receiving the stencil as expected. Would like to avoid sole reliance on texture view though- if possible.

To keep you posted, I'm still running tests on your project, but I was indeed able to reproduce the problem. I don't know if I'm missing something pretty basic over here, but in the meantime you can use the Projection tool, which should work properly.
