The first shorts and the pilot episode were stop-motion animated with paper cutouts.

After that, they started using computers - specifically a program called PowerAnimator.

After that, they transitioned to using Maya. They also use other tools. For example, they use Apple Motion for special effects. They also use some special tools for unique episodes (such as machinima for the WOW episode).

So...NOW they use mostly Maya, but that wasn't always the case. More info here: South Park - Wikipedia
