If you queue the export to AME, you should be able to adjust the options for exporting with an alpha channel and it should work. Note that this thread is a little older. When I tried it just now, instead of "32-bit" in the combo box, it has an "8 bpc + alpha" option (a more explicit description of what the option means).

How to render Alpha + RGB in Adobe Media Encoder?
