I stumbled upon this because the preflight in Adobe Acrobat showed me the warning.
There are objects who appear to have a thin line, however the stroke is empty.
I cannot find the reason why it shows this.
We're talking about a 0.004 pt thickness so I don't think printing the file will give any problems, but I was wondering if anyone could tell me why this is happening.
(in the picture it's the yellow stroke on both dark green objects)
The layer has an appearance. Double-click on 'Layer' in the appearance panel and see if there is a stroke there.

In the original post's screenshot, you can see the word 'Layer' in the appearance panel when the object in question is selected. If you can't see this, it's likely your situation is different.
Please show screenshots of your object(s), the appearance panel, layers panel, and describe what exactly is wrong.
