Is there a way to include all fonts when creating a Package, for archival purposes? Regardless of copyright? Include all fonts used by linked image files. Same issue with Illustrator.

Keep in mind you will not be able to package Adobe activated cloud fonts.

No. InDesign will only gather fonts that are are capable of being packaged, even if it's for your own purposes; and will warn you of the legal implications of collecting any fonts in this way in general. Unless you are dealing with open source fonts, most commercial licenses do not allow distibution in any way, so you do so at your own risk. That being said, if you're going to do it anyway, there's nothing to prevent you from manually gathering the remaining fonts into the Document Fonts folder yourself in spite of the legal implications.
As far as linked images, collecting fonts used in them depends on factors like whether they ar embedded or not and if not, if they reside on your system. e.g. fonts used in an old EPS file with embedded fonts will not collect, as the file HAS the fonts it needs to print so there's no need for them.
Some font managers have tools to detect fonts in documents, from which you can create a Set. You could then Export what it finds, but in my experience, this will only detect the fonts in the ID document and not any placed assets.

This script may not be appropriate - but I'm sure you can find better or more suited
So you should be able to get a Font Report on the fonts used within files and store that.
There are scripts like Batch Export that will allow you to trigger another script - so you could use the Batch Export script to package the file and run another script that gathers all the font info and packs it nicely for you.
