Use the tool to draw something. Then select that annotation, right-click it and go to Properties. Change its color to green and then tick the box that says "Make Properties Default". Press OK and the color of the tool (and of the things you draw with it) will change to green.

    How do you change the colour of the pen tool (I'm using the apple pencil) on an iPad?

    at moment it is red.
