There is an inbuilt functionality to run OCR on multiple files in 1 run..

1. Launch Acrobat and go to Enhance Scans app

2. If there is no file opened there is a link 'Or Recognize Text in multiple files'

or if any file is opened, click on Recognize Text menu item> In Multiple files option

3. Click 'Add files' menu item

4. Click Add folders or Add files option to add files

5. Once all files are selected, click Ok

6. Select output options like folder where to save and prefix and suffix to be added in names

7. Click OK and select OCR options like language and OCR style

Now it will run OCR on all files added and save them after OCR at mentioned location and name.
