I cannot find the Flatten tool for flattening a text box. Was there in previous version. Flatten transparency does not work.

There's no built-in tool that does that in Acrobat. You might had a third-party script or plugin installed that added this option to the application, like this one: UVSAR : Selective Flattener tool for Adobe Acrobat 8, 9 and X
