Windows 7, Using Acrobat Pro XI, 11.0.16: Open acrobat > maximize acrobat window > Create PDF from Scanner > Custom Scan > Scan  At this time the scanner native interface window opens, but is concealed below the maximized acrobat window. The acrobat window can not be minimized. So you are stuck.
