Squares can replace some characters when you're dealing with missing fonts, or fonts that are improperly embedded. If it's critical to see the text, you can ask the person creating the document to convert the PDF file to image PDF pages, which will then show the fonts.

You may see the squares instead of characters if you're using a scanned page, for example, and capture the text.
