Export preset not applying to clips mid-queue

I am creating  ProRes 422 Proxy proxies for 4K Sony footage with 8 channel audio. I'll attach these proxies to the master clips in premiere so I can use the toggle proxy function, and so matching the amount of audio channels is important for this.

I made a preset with 8 channel audio as discrete tracks (screenshot below), transcoded one clip, and it worked great; got all the audio tracks I needed. 

So I made a giant queue using that preset for the rest of the raw footage, and after transcoding 8 clips according to the preset perfectly, Media Encoder started transcoding my clips as mono. Mono proxies are useless to me because they won't attach to their 8 channel master clips.

 

Can someone shed some light on how the transcode settings changed in the middle of a queue, despite all of my clips having the same raw footage specs and the same preset assigned? It lost me a lot of time and I would like to avoid this happening again.

 Sorry to hear about this. Would you mind sharing a set of source clips, one that transcodes properly & the one with which you are experiencing this issue? It will help us diagnose it properly.
