Strange errors when using templates (placeholders)

I create short segments for TV that invlove generating sub titles for video in Permiere and using dynamic link for the segment within After effects.  The name of the segment is "AUTO SUBS" and dynamically changes within Premiere with the same segment using dynamic link in place for AE.  

 

In practice, when exporting to AME, I get a myriad of errors at times.  From audio being used from older encodes, black video, or lately premiere just freezes forcing me to reboot.  Fun stuff.  

It DOES work when I close AME and Premiere completely and reopen, THEN encode.  

 

I didn't think this would be so unusal a practice but I suppose it's just something that wasn't anticipated and was left out of bug checks.

What is your preference setting in AME for Import sequence natively? In the past, keeping this checked was a good workaround for some problems.

 

What is your actual workflow? Templatge Project in PR with AE dynamic link. Do you copy this outside PR and open? Or open and do a save as? Once you have the new project, you then edit the AE DLs? Or do you do that before creating the new version? Once you finish the AE work, you come back to PR and do the subtitles using the Speech to text? And do you start the AME process from PR?

The easiest way to explain it is that I have Premiere looking for a file called SUBS.mp4 on the desktop.  When I get a new file to process, I rename it to "SUBS.mp4".  Premiere does the transcribe and CC deal and it's then picked up in AE to add graphics etc.  We do have import sequentially checked.  It's fairly consistent in that it works when closing all apps and reopening but not if I'm processing one after the other and don't close the apps.  Again, I'm sure not many people use it this way, but I thought it worth mentioning if anyone else gets the bug.  You end up with new videos that have the old audio on top or replaced completely, it's strange.
