If you're using Flash Pro CS6, Adobe Media Encoder CS6 gets installed at the same time, so you should have it already.
If you're trying to create FLV, and you're using Adobe Media Encoder CC, the option isn't there anymore, you would want to install Flash Pro CS6 and use the old version of Adobe Media Encoder.
