Both the Flash Builder folder and the eclipse folder it contains have Dropin folders within. It is unclear which one to use. Also the wording on the plugins is also unclear. Should we accept the default /Applications/Adobe Coldfusion Builder Plugins ? or should we follow the next line of instructions?

Are you talking about ColdFusion Builder 2? Its documentaion is at: http://help.adobe.com/en_US/ColdFusionBuilder/2.0/Installing/cfbuilder_2.0_install.pdf

You can let the default path or you can opt to to change it. Incase of Flash Builder you should select Flash Builder's home directory.
