Reinstalling Extension Manager

I was advised to reinstall the Extension Manager to fix a problem with that tool not being available. Does anyone have any advise on doing this? I originally installed MX2004 and then upgraded to v8 via a single exe upgrade file. When I started the upgrade again, the process wanted to overwrite my whole installation.
