On my MacBook Pro I have the same problem, it says that Flash isn't installed, but Flash is working perfectly fine in Chrome?

That's because Chrome has its own proprietary Flash Player embnedded by Google. There are instructions for a thorough "clean install" here: http://forums.adobe.com/thread/1343084 if the regular clean install won't work.
