Here's the Firefox Portable support site: http://portableapps.com/support/firefox_portableYou'll find instructions in the list about how to go about installing Flash, Java etc.

I don't know how the portable Firefox works. Doesn't it find the plugin when you do a standard Flash Player install (e.g. with the installer from http://forums.adobe.com/thread/909550)?
