It may depend on what WhatsApp client you're using. Flash Player isn't supported on mobile devices.  I'm not familiar with the WhatsApp Web (used in a web browser), but if it uses a web browser and supports Flash Player I suspect it would work.

The best advice I can give you is to contact WhatsApp and ask them if their Web client requires Flash Player.
