Programming Flash Communication Server (O'Reilly)

It was written for FCS 1.5 (as the title suggests), but all of the information in there is applicable to FMS. Obviously, the new features that were added in FMS are not in the book, but everything you need to gain a firm understanding of how the sever works is in there.
