Flash Media Server Upgrade 3.0 to 3.5 mp4 problems...

After our upgrade some of our streaming media files no longer stream... I have performed an flcheck on the files in question and they are returning the following error:

FLVCheck version 1.0 - Utility to validate flv and mp4 media files.
Copyright (C) 2008 Adobe Systems Incorporated.  All rights reserved.
www.adobe.com

10-08-13 15:49:07       Error:  -31     Bad box hierarchy.  Found a track child
box before track.

Has anyone seen this before?  Any ideas?

At this point we have a large majority of the files that normally streamed quite normally and fine in 3.0 not streaming at all in 3.5  I hate to back out of the upgrade, but if we can not find a solution to this problem it will have to happen.

    Hi John,

    I am sorry that you are facing this issue. However I am keen to help you out of this.

    We have had several updates from the time of 3.5 release during which process we fixed quite a number of known issues. It is possible that this fix could have been addressed.

    Would it be possible for you to install the latest FMS 3.5.4 update and see if the issue still occurs? This is the most recent release and can be found at http://www.adobe.com/support/flashmediaserver/downloads_updaters.html.

    Upgrading from 3.5.2 to 3.5.4 did not help.  I don't understand why if our digitized mp4's worked in the old version that they would not work in the new version... seems a little more like a downgrade than an upgrade.  I need to find a solution to this... either some sort of way to fix the mp4s (which would take a very long time) or a way for the Flash Media Server to stream the files it is having trouble with now.
