tmpAEtoAMEP files? media encoder  makes a copy of my  AE doc. that seems like the same as the one I exported to ME. Is there a reason to save the original or delete the one that is uploaded with my mp4? I like to keep clean files.  Just wondering.

Those temp files are copies of your After Effects project at the time you sent your comp to AME. This is so you can keep working in your main .aep and AME can work on encoding your file separately. Keep your original .aep as that's the one you're actually working on, but those temp files can always be deleted after encoding is finished.
