Solved this problem by merging images with background in Adobe Captivate.
In Adobe Captivate is a feature "Merge with Background" which you find in "Edit View", Right Click, Image on theTimeline.
This worked for me.

I came here because I am having the exact same problem with Captivate 7 & PowerPoint 2007!! In addition to the seafoam color (from the dark blue), I have some grey 3D boxes in PowerPoint. When I convert to Captivate, I get a flat box with a black shadow. All of my images or black text items are just fine.
Since the elements that are changing color are "portable", I have used Snagit to convert them to .png - that works better than the cutting tool because I can ensure that my image is exact. I make sure I name them for each slide number. Then, before I import the PowerPoint, I remove those elements from my PowerPoint before I import. I can then insert them as images and my Captivate presentation looks perfect.
Luckily, I wasn't rushed with this because the clients were still making up their minds about other parts of the presentation - but it would be nice not to have to work so hard. I couldn't just scrap the PowerPoint and start from scratch because it was going to have to look like that presentation anyhow, so I would still have had to copy the elements as images.

I forgot to add. The strangest thing was that my PowerPoint presentation ALSO changed color after I created the new Captivate from PPT!! I had a copy, so make sure that you have copies before you try doing this.
