Can I stop captivate from recording tooltips ?

I don't believe you can as Captivate is not in control of what appears on the screen.

In the past, I've snipped another part of the screen near by and pasted an image over the tool tip to hide it.

Hello,

You can easily edit the background with any bitmap processing app. Find the background in the library, use right-click menu and choose Edit with... Perhaps there is already an app indicated if you have a default bitmap app. You can also import an image of course and merge it into the background or put it as background, but the first workflow will be the easiest one.

Another idea: while capturing, be sure to use a manual screen capture (default shortcut = PrintSceen) just before the tooltip appears, and you can delete the slide with the tooltip.

But I think the easiest solution is to change the way CP captures the tooltips. In the Preferences you can ask to replace the tooltip by a rollover caption. If you do not want the caption, you can remove it much quicker than by editing the background.
