What is Adobe's recommendation for antivirus software and configuration? I'd rather not leave my server unprotected.

Thanks in advance.

Unprotected from what, exactly? In general, AV products aren't really going to do much for web servers, unless you allow scripts on those web servers to upload files. In that case, make sure you scan the directories into which you allow file uploads. Of course, handling file uploads safely is more a matter of how you process and store uploaded files than whether or not you're using AV.

Is there documentation that tells what files/directories to exclude?

Not that I know of. Just install the AV and let it go. No reason to target spcific files to exclude unless you have a special situation.

Are there no exclusion lists at all for ColdFusion? I am interested in this as well.

Are you not already running AV? I dont think Adobe really cares which AV you use, unless they have a partnership with one of them. I would say any of the mainstream AV systems would work just fine.
