Recently I've purchaset Lenovo Yoga 2 Pro. On this machine the Flash Player behaves odd on some sites. For example, I can't play videos on ted.com. Interesting thing is that when I toggle video metrics I can see only those rectangles with labels but no values. Also many webinars or video chat applications are broken. This issue appears regardless of the browser I'm using - the same is for IE, Firefox and Chrome. Everything is up to date.

It's either in your OS hardware acceleration settings or audio/video drivers. Here's why I say that.
Neither the Flash Player plug-in nor PepperFlash use ActiveX controls.
ActiveX and the Flash Player Plug-in are NPAPI. PepperFlash is PPAPI.
All three plug-ins are separate files, using different technologies.
Anything that would have common issues would have to be something that they all three access outside of the browser environment. Hence, in the OS or in the drivers and hardware.

Sounds reasonable but how then TED differ to liveleak for example, so that the latter one can play videos?
Also, i've noticed I can't disable hardware acceleration. Anytime I access the settings window, this checkbox is checkek, whatever I did before.
