How to properly cut an object with a gradient? What am I doing wrong?

Photo number two is the effect of cropping without expansion. As you can see, some of the graphics have disappeared. Lines. Why did the remaining objects remain?
 
Photo number three is the effect of cutting after earlier extension.
 
When I create an ordinary object like a square, cover it with a gradient and cut it, that's no problem. As I choose another, more complicated, the problem begins.

At the beginning lines are drawn with a pen tool. Then I connected the paths and turned on the gradient. But as I saw what was happening, I started using the line tool.
I came to the point that I was able to cut properly, but you can see the lines from below. In photo 2 you can see such a thin black. Why?

I use crop tool (pathfinder).

How did you build? Did you use live paint?

And what does #3 mean - when does that appear?

In this case, I didn't use live painting. In figure 0 you can see how I started. I created the lines and then marked everything and covered it with a gradient.
Photograph # 3 looks just as I turn the extension. Then I cut the element and this effect comes out immediately.

You don't need to clip or cut the objects. Just put an invisible rectangle at the bottom of your objects and then drag into the swatches panel. Invisible = no fill/no stroke.

 

Or use the pattern editing mode to create the pattern in the first place. https://helpx.adobe.com/illustrator/using/create-edit-patterns.html

If I make patterns for myself, I do exactly that. I put an invisible square, mark everything and add to the samples. It's worse if I do it for someone. I have to cut everything outside. Thanks. Maybe i have to create it once again.

Why do you have to cut it when you make this for someone else?

 

All the pattern libraries in Illustrator have the invisible rectangle and excessive parts. So if it's right for Adobe, why should it be wrong for you?
