Issue in changing RGB Mode to CMYK Mode

Hi Team, 

We are using Illustrator CS6. We have batch of illustrator EPS files for color conversion.

    Input figure: RGB mode & color RGB

    Output figure: CMYK mode & color Grayscale

We have written a tool in Javascripting for this color conversion process. While executing the tool through ExtendScript, the output was generated successfully both color and mode was changed. While executing the same tool from Illustrator file menu/script/ the color was changed but RGB mode was not changed (refer below screenshot).

Please suggest a solution to overcome this issue.
