I am noticing for some time now that after using shape builder or pathfinder on merging couple of objects, paths becomed jagged or should I say compound path is deviated upon merging multiple objects. See reference image bellow (input and output).
I've tried with GPU and CPU preview and output is alway the same. Is there any workaround or fix for this?
Yes, it is more time consuming, but if you do not want to end up with a gazillion anchors, it is necessary.
Did you check out the snapping and the Pathfinder options?
I have not seen the result that you are showing in ages. It used to be kind of normal with the old "Align to pixel grid" a couple years back. But since that is no longer there, I have not seen this.

So the input consists of several duplicate path segments?
That is a thing that will throw off Boolean operations in all vector applications and create a gazillion anchors. First of all I would prepare that operation better and get rid of the duplicate paths.
Then take a look at the pathfinder options. Perhaps the precision is not sufficient
THen also take a look at Snap to Pixels or Snap to Grid. Is one of them turned on?

Input consist of 3 objects circle and 2 squares at different angles with total of 12 anchor points. And when objects are merged, final object consist of 20 anchor points.
I have been working on your suggestion for some time (deleting duplicate path segment), however this is 100x more time consuming. I am little bit old school and I am using Illustrator from version 7 on, but back in the day that was never a problem.

Oh shoot me, pathfinder options, ... how did I not thought of that, ... precision set to 0, and thicked the box on Remove redundand points. This works lik a charm. Monika thank you very much, I owe you one!

I'm really glad that it worked, because I was running out of options 🙂
