I created a clipping mask to remove the background of my image, but would like to remove the center of it and make it transparent. Any idea on how to do that?

Just create a Compound Path with the bottom (presumably) cut out, and use that as your Clipping Path for the Clipping Mask.
You may create the inner path on top of the outer path, then Pathfinder>Minus front or Object>Compound Path>Make; the former can be safer/easier because you may have to reverse one of the paths in the latter.
Release the clipping mask.
Draw a path of the center
Select the first clipping mask and that path
Create a compound path
Make a clipping mask again.
