I want to fill the entire shape with the gradient but it will only fill some parts. I am drawing the shapes with the pen tool, so I'm sure I'm missing something with how to use it, but can't figure out what...

Looks like your shapes aren't complete. Try the shapebuilder tool or Live Paint
