I have a folder full of photos that were submitted for a project.

Is there a way to have Lightroom automatically flag these if they are below a specific resolution or file size?

Assuming you are talking about Lightroom Classic, you can create a Smart Collection to filter for photos above or below a certain number of megapixels.
