Ch sequence missing in Media Encoder

I have character animator sequence imported ino after effects and it shows ok in the composition but when I send a composition out to Media Encoder, the Ch sequence is missing and it's only rendering the artwork from Ae. 
I'm exporting as H264. Has anyone encounter the same problem?
