Media Encoder output choppy frame rate

Rendering a 60second video in Media Encoder results in choppy motion, easily visible in first few seconds. Rendering same clip with AE first, using "Best Settings", then re-encoding using AME results in smooth motion.

In ME, I tried multiple presets, including "YouTube 1080p Full HD". All result in same choppy motion.
