Applying VST effect via Favorite gives different results than applying it directly

Hi, I've observed this strange behaviour that's causing me problems.

If I apply Stereo Tool VST effect with a certain preset to a track directly (Effects/VST), I get a certain result (the expected one).

When I apply the same VST effect with the same preset via Favorite or Batch process using that Favorite, I have a different result to the first 3/4 seconds of each song. The rest of the wave is identical.

I tried different settings in Preferences/Effects to no avail.

Is there a workaround or a solution to this problem?

Audition 23.1.0.75 on Windows 11.
