If you're referring to your Acrobat.com account, you sure can! Please follow these steps:

Log in to your account at https://cloud.acrobat.com/files.
Click the New Folder button (the third icon from the right in the upper-right corner).
Enter a name for the folder and click OK.
Click that folder in the file list, and then click the Upload File button (the second icon from the right in the upper-right corner).
Select the files that you want to upload and click Choose.
Repeat steps 2-5 to create a subfolder and upload files into that folder.
