You can watermark a PDF using Acrobat: Acrobat Help | Add watermarks to PDFs

You can also find this functionality in Lightroom: https://helpx.adobe.com/lightroom/how-to/lightroom-export-watermark.html

Or, Photoshop Elements: http://tv.adobe.com/watch/learn-photoshop-elements-11/adding-a-watermark-in-photoshop-elements/

There are probably other Adobe options, but these are the ones I'm familiar with.
