Do all frequencies in the frequency analysis refer to the average frequency of all the sine waves decomposed by Fourier or the frequency with the largest energy in all the sine waves?

Neither, really. In part it depends upon how much of a selection you've made and scanned. Sometimes it appears to look at the average of a section of the response and tell you that's what the 'overall frequency' is, but other times it appears to ignore the highest peaks altogether. But, it's very much dependent on what you've scanned. My observations over time have revealed that it is, to say the least, inconsistent. It must have an algorithm, but nobody's ever revealed what it is, which makes it an essentially useless figure.

The absolutely safest thing to do with these numbers is to ignore them altogether!

Hey, so I am trying to analyze frequencies within songs. I was really going to use overall frequency, but you said that no one knew the algorith I'd have to define. Do you know how else I could continue my study?
