Unique De-syncing Issues

So I'll make this brief. Until recently (The latest update) I had a solid routine going where I would record and sync my audio tracks and have hardly an issue at all. Lately, when I upload my audio from Audition toPremierr Pro, I have a synching issue that runs the entire course of my audio.

But this is really weird.

While my dialog is going, the two tracks remain perfectly in sync, no lag at all. But if there is a gap or "dead air" my Audition audio seems to skip, as if the recording edited out a second or two of my silence. This is causing massive delays in what should be the easy part of my editing. I just can't figure out what would cause this to happen only when there are silent gaps. I'm currently fixing the issues, but this is something I need to solve or else I will have to look at other audio capture options. If anyone has any thoughts please let me know.

Does it stay in sync as long as it's in Audition with the problem only starting when you export back to Premiere?

A couple of things I'd look at...first, that both Audition and Premiere are set at the same sample rate (probably 48Khz).

Second, I might look at some of the options under Edit/Preferences/Sound in Premiere. I've been heavily sound bound since the upgrades, but I notice options like "Automatch Time" and "Linear Keyframe Thinning". I haven't had a play with either of these but they do sound a bit suspicious to me.
