Is it possible to disable the tiny yellow pop up windows that alert you when someone has joined the meeting or typed a message in the Chat pod?

Not that I am aware of. If you are screen sharing and don't want that shared, try using two screens and sharing you secondary screen. The messages will pop up on the primary screen but won't be shared with the rest of the participants.
