Captivate will NOT convert SWF animations into HTML5 regardless of which application you used to create them.

If you want animations that work in HTML5, either use Captivate's own animation abilities, or else build them in Adobe Edge as OAM files and import those.

SWF objects of any kind in a CPTX file will be flagged as non-compatible with HTML5 output.

So, given the volume of content out there on the web that is in SWF Adobe should get on that.

They did.  Captivate since version 6 has offered the ability to publish to HTML5.  The onus is on the organisations that use Captivate to decide which output they want to use.  Adobe doesn't make that decision for them.

In the years prior to Captivate 6 Adobe experimented with applications that tried to convert any SWF into an equivalent HTML5 object.  However, the fact is that many things possible with SWF are even now still not possible with HTML5.  So that approach didn't pan out as hoped.
