Main Menu: best practice for EXE?

I'm using Cp 5.5. Project must run from a DVD (ports to web delivery also, no LMS).

First is a menu with links to 4 Captivate SWFs:

In the flow of content, the SWFs display slide videos and links to numerous PDFs. All are at the root (except PDFs in directories).

Testing a single content SWF (no menu) everything worked fine. Adding the menu caused serious issues:

1. Published main.EXE from Captivate: links to 4 SWFs do not work. Nada, nothing.

2. Published main.EXE from Aggregator: links to 4 SWFs opened a new window..

ALSO: PDFs opened in browser window, not native app.

I put an HTML version on the disk for testing that works ok, but it's time to create an EXE that works, ideally launching PDFs in Acrobat.

I'm considering building the Main Menu in Flash, but not sure it will solve the problems?

I'm so grateful for any advice or suggestions!

This is a known issue in 5.5.  (Links not opening in their native app, but in a browser window).  Supposedly it was fixed in the most recent patch, but users have reported mixed results.  Have you updated Cp with it's most recent rabies vaccine?
