General properties sets the size of the output maps that will be produced when texturing your  model in Substance Painter (they can actually be overridden on export but these will be the working size displayed in the viewport).

The baked mesh maps are used as inputs for filters, smart materials etc so can be a different size although I tend to set both to similar sizes.

Thank you Dave for your swift response. Based off the information you gave, I have a quick follow up question-

Should I also keep them at similar sizes? If so, how come?

You don't have to, but you normally want sufficient detail in the bake to work with the intended output, so that for example normal details, or material ID mask edges are not blurred.
