How do you change the list of colors in the Color drop-list in the Custom Ruling and Shading dialog box?

Unless it's changed in FM versions later than mine, you can't. That pull-down shows the entire current Color Catalog.

If you need to add a color, first define and add it to the CC with View > Color > Definitions
