Xrefs not working in PDF

When creating the PS/PDF, do you have "Create Named Destinations for All Paragraphs" turned on? (PDF Setup, Links tab) turned on

Having this setting turned on typically helps prevent random bad links in the PDF (assuming that the cross references are valid in FrameMaker).

Are you creating a single PDF for the whole book, or one PDF for each chapter?

Is there text or a graphic in the table cell that contains the xref? If so, are there any differences in the location of the xref, or in formatting that is applied to the text?

I'd suggest saving both a working and a non-working chapter as MIF, then comparing the table cells between the two. There's an excellent freebie MIF viewer utility called MIFBrowser from Graham Wideman. Even though it was designed for older FM versions it works perfectly with FM 9.

If you're not familiar with MIF then it might take a bit of work to get the hang of it, but it's well worth the effort.  To make it easier to find the exact xref location in the MIF, I'd suggest putting unique  text  like "zxxz1" "zxxz2" etc.  or something similar in the table cells before you save as MIF, so that you can just search for those strings. That way you'll be able to see where the table structure is located in the MIF and examine the actual cell contents to see if there are differences between the working and non-working chapters.  (And of course, be sure to have backup copies of your files prior to doing any of this.)
