Fill tool, how to consider multiple layers when filling?

Say i have a line art which consists of 2 layers.

I created a third layer for coloring purpose.

I would like to use fill tool to get the base colors on the third layer, but it seems that the fill tool do not consider contents on other layers.

Where is the setting for fill tool?

How can i set it to consider multiple layer?
