This is an extremely newbie question, but when I bring a pdf file in that I want to manipulate, I cant get to manipulating it because there is this box around it that only lets me select that box not the individual items. How do I remove that to edit the object?

Try releasing Clipping masks using Object>Clipping Mask>Release. It may also help if you just use File>Open>(Selected PDF).

Make sure you are opening the .pdf, and not placing this as your title suggests.

There is often a mask outside the entire item, that makes selecting the contents difficult. You can relate the clipping mask as per Larry, or select with the hollow arrow tool and delete.

If you still have trouble please use command Y to go into outline mode and send us a screenshot. You can use command Y to go back to preview mode by hitting again.
