Having trouble doing a color fill using the shape builder tool

When I use the shape builder tool to color fill in my lineart it'll fill in the space but in the process take away some smaller lines from the lineart and I'm not sure what is causing this or what I'm doing wrong. I've made sure my entire drawing is a closed shape and I've messed around with the gap detection of the tool but nothing has worked. 

I've included before and after pictures of what would happen when using the tool. Any help is appreciated.

Not sure what you are asking. Open paths don't count. It's inherent in what the name implies. A fill requires a closed area to constrain it and there needs to be a plausible logic for compound paths to create holes as well. Never has been any different. If you really want the paths with the open-ended strokes to be considered, you have to convert them to outlines and combine them accordingly. But why would you? You could simply reorder the layers so they appear on top of your fills...
