Try and flatten transparency before converting.

If you need live effects you will have to adjust color definitions, but still you might not get that same effect.

You will need rich black when working with these blend modes.

Why do you want to convert the artwork to CMYK? WHat do you need to achieve?

If this is going to be placed in a layout, you can just go on and leave the conversion to InDesign.

Since there will be a lot of stitching and conversion to pixels going on anyway, rasterizing it as a whole is an option as well. But that depends on what is going to happen with it when you're finished.
