Is there a way to make a middle area (that is not a specific shape) of a masked object that is not layered transparent in Illustrator?

Jason,

As I (mis)understand it, you have to create a(t least one) path on top of everything that establishes the desired transparent  middle area.

In connexion with a Clipping Mask, you can make a hole in it by selecting both the new path and the Clipping Path and then apply Minus front (Pathfinder) or Compound Path > Make (the former is is (more) failsafe).

Or you can use this/these path(s) as the Opacity Mask, as mentioned by Ton.

The best/exact solution depends on whether you wish to have a transition or an abrupt change into the transparent centre.

You may want to show us something to get a better undersstanding of your problem.

But maybe an Opacity Mask is what you need.
