How to Manage Layers and Simplify Complex Artwork Workflow in Illustrator

I’m thinking in 3D and creating too many layers.  I’m missing something fundamental in how Illustrator works, but I don’t know what so I can’t work out what tutorials might help.

What do you mean with you are creating too many layers?

For each of the differently coloredshapes in your drawing you actually need a path. You can group many paths in order to have structure. You do not need a layer for each path or even each group.

Maybe show a screenshot of the Layers panel?

Here are the Layers: Hmmmm, I seem to be thinking of the paths as sub-layers.

Here are some of the paths in the Underneath Black layer which was intended for the black bits under the tower but ended up containing all sorts of things (there are a lot more paths not shown). I don’t seem to be grouping paths much, this could be what I’m doing wrong. I do make compound paths sometimes.
